So apparently the newest DMC artbook confirms that Nero is Vergil's son, but from what I've been reading in that forum, a lot of plot ideas got mixed around, dropped, or simply unused, plot contradictions and timing contradictions.
I've taken Japanese for three years and although I've forgotten 90% of it, I'm still pretty familiar with the basics and understanding sentence possessives. In the first post when scrolled down to the bottom of it, it shows a picture with Japanese text with two white circles.
The first circle is Nero's name in katakana. The second circle is saying Vergil's with a possessive. So "Baajiru no..." and then something, something in kanji. I can't read kanji so the sentence would have to say something to the affect of using the japanese words for father being "otousan" or "chichi".

The line where the second circle is is read "Jitsuwa Baajiru no musuko", which can be translated as "He is actually Vergil's son".
And there you have it folks, Vergil is the daddy! *snickers* Just saying that makes me giggle for some reason xD

Regardless, this has been a long running theorized arguments for years. I personally like the idea of Nero being Vergil's son. People act like this is such a freaking surprise, but honestly...is it really? I mean just look what happened to Albert Wesker in the resident evil series...the biggest protagonist behind the scenes of everything pops out a baby before he's killed.
People debate that "...this goes beyond the character's personality." Bullshit. Okay so Vergil isn't the most loving guy, doesn't care too much about the human realm and the last thing on his mind is wanting to have sex...but people...that's good and all, but Vergil isn't devoid of having sexual desires anymore than Albert Wesker and anymore than Dante. Whether you're the world's biggest asshole or the world's biggest sweetheart...you're gonna have sexual desires, whether its meant just for to get off or meant in a romantic sense.
People are also debating and arguing on the timing of when Vergil would have had to pop some girl's cherry before the events of the Anime or DMC 4. I myself managed to come up with my own story theory (that I haven't implemented into my fanfictions yet) that is very plausible and would actually work with the timing of the games.
In DMC 3 when Dante first runs into Vergil, he states that it's been a year since they last met. A year is plenty of time to knock some girl up. Who's to say that Vergil didn't meet some girl who happen to actually take is interest within that time? My theory goes something to the affect of the following:
Year before DMC 3...Vergil is constantly searching and studying on things etc etc. He ends up in the city of Fortuna (mentioned in the DMC 4 novel when Vergil shows up in spirit form to Santus). During his stay in Fortuna he ends up meeting a woman that maybe reminds him of his mother? She peeks his interest for whatever reason...actually for the first time in his life starts to fall for her. Experiencing these feelings for a first time he considers that maybe just this once, he can walk in his father's shoes and see what his father saw when Sparda fell for a human. Well somewhere along the lines he makes love to the girl, but has to leave Fortuna to do more studies or whatever excuse you can think of. While Vergil is away, his girl gets pregnant and gives birth to Nero. Well maybe when she's just recently gives birth to Nero in the hospital, demons attack...kills all its occupants (including the mother and hospital staff), destroys the hospital with no trace left and only a few of the babies survive or maybe just one (Nero). With the staff dead no one is able to identify the child or who it's mother is so he's put up for adoption. Vergil finally comes back only to find that the one girl he has feelings for, is killed. This pushes him over the final edge, triggering emotions of what he felt when his own mother was killed...not enough power to protect her and now not enough power to protect the girl he had feelings for. Upon this newly erupted anger an obsession for power seeds within his being, ultimately making him feel that loving a human or emotions in general are worthless...or "foolishness". thus the hatred for the human realm, and the obsessioin for power combines within himself. He leaves Fortuna to never again come back without knowing that the girl he had feelings for gave birth to a child. And then...DMC 3 begins shortly some time after.

You can agree with my idea or disagree. Doesn't ultimately matter, but the point is, it's not entirely impossible to come up with a fairly decent idea for Vergil knocking up a girl before the events of DMC 3 (making his age 19 at the time), and Nero being born years later to help fit Nero's age in DMC 4.
